I would like to put an input box for my whole bot. Right now, it only appears for certain bubbles. How do I toggle it so that the user can type in a message at any time ?

If you are using NLP and want to allow the user to directly ask his questions to your chatbot, you need to tick a specific box that you will find on the “Publish” page, in the “Design personalization” section:
Once in the aforementioned section, click on the drop down menu and select “Chat window” and then the text box below. Then tick the “Customize user actions” box on the right hand side of your screen as well as the “Authorize free text” box which will appear afterward:
